It's not clear that the objective of the EVE Protocol was to merge with Adam. It seems to be the opposite although Mother Sphere talks in riddles, so who knows for sure.
What is clear is that by merging with Adam, the EVE Protocol no longer has a purpose. That can be either through success OR failure. Like if Mother Sphere thought what EVE did was really good up until she took Adam's hand, she could just start another Protocol with some adjustments to fix that last part.
