At the start of the game, she's having trouble landing her troops on the beaches of Earth because of the effective anti-air capabilities of the Naytiba. Before EVE steps foot on Terran soil, the vast majority of her comrades have been killed, along with much of the squadron's support craft. After Adam saves EVE from the Unnamed Naytiba, we see little to nothing of the fleet responsible for landing the 7th Airborne Squadron, suggesting they were all wiped out. Mother Sphere's efforts to retake Earth do not go unchallenged.
So why not nuke her targets from orbit? Well, she kind of did a while back: The Colony Extinction. The result was massive devastation to much of the Earth's surface that did not succeed in wiping out her foes. Instead, the Naytiba continued to thrive and evolve. Lily remarks how Naytiba did not like water when she arrived, but by the time she wanted to return to the Atelier, they had adapted to water. Imagine if Naytiba had adapted to radiation or maybe they already have because of the Alpha Naytiba atop the orbital elevator.
But coming back to the Colony Extinction. That was an act of desperation by Mother Sphere. The Naytiba were winning at that point and is was her way to halting their advance. Since then, they have seemingly been at a stalemate. So, Mother Sphere had the opportunity to wreck devastating damage early on in the war.
This is speculation on my part, but if Mother Sphere sees herself and her Andro-Eidos as the heirs of humanity, then she would not want the destroy Earth. While she is at war with the Naytiba, she wants to rid the Earth of them, but also not destroy the planet in the process.
There's also something else to consider about the dyson sphere Mother Sphere seems to be creating. It could be that it's not meant to entrap the planet. It could be meant to protect it.
