There are two possibilities I can think of. The first is that Kris has started gaining more control over us at this point in the game (which seems unlikely, given that we can tell Noelle to "Proceed" in the very same Chapter). The second is that Kris actually does enjoy doing the weird route like the Shadow Mantle creature says, and that's why we aren't hindered or outright prevented from manipulating Noelle.
...Or maybe Toby just didn't think this idea through very well.
