One of the weirder parts about X5 being the intended finale is that there's no real conclusion to the "Dr. Wily is around" idea that's been kicking around since X2. Sigma implies he was his partner for X5, that it was the real Wily appearing before Zero in X4, and Wily probably is the voice telling Zero to destroy X in X5. But that's it.
