The mail says "what you just witnessed [the rooftop guy IIRC] has likely happened before in the past with 'that man' ", so it's referring to some incident before the game's events. If it was talking about Wildcat it would've just said so directly and not trying to be mysterious about it, nor would it be so unsure about it when we literally saw it happen. Murakumo themselves had no issue mailing you and talking directly (though obviously trying to hide their own involvment) about how he was acting weird and had gone schizo.
