I think they should have ended the Reaper storyline in ME1, they were dealt with and trapped beyond the edge of the galaxy and likely also stuck sleeping too. It would make sense after countless successful cycles beforehand that they wouldnt make a safegaurd incase Sovereign failed because he never failed.
ME2 had a good story in the side missions making it more like tech noir detective story in the galaxy, it just needed to be not fucking Reapers again. They literally could have done the story life after Soveriegn died different gangs and government started experimenting with left over tech from his destruction and crap and you get them experimenting with advanced technology which then opens the can of worms this is the thing the Reapers harvested us to avoid happening as no one was prepared for the whole transhumanism, cybernetics and linking your brain to AI thing combined with Biotic powers.
Fundamentally if anything the story of ME 2 and 3 would be Shepard realizing the Reapers were right and now they had a bigger problem to deal with in the chaos afterwards.
tldr the real Reaper solution/problem should have been a galatic spanning civilizational problem of what happens when multiple civilizations with FTL technolgy are developing tech thats a combo of cybernetics and biotic potential mixed with also the FTL technology ie Reapers are giant spaceships that are a gestalt hivemind of an entire species with extremely advanced psychic powers mixed with highly advanced technology and they came to this solution because anything else would rip the fabric of reality apart and result in the extinction of all life.
The Geth should have been the first kinda step of this in that they are actually working to stop their creators from destroying themselves.
