I always imagined the 3 classic islands as being close and having some shared history, but I also assume at least Westside Island had its own inhabitants and the Chaos Emeralds had multiple owners/users around the world. I just don't think literally all ancient ruins are tied to the Echidnas, and the later games seem to agree with me since they introduced other ancient civilizations and legends
