I don't know about 4-6 (Or if 6 can even be considered canon) but 1-3 very clearly take place after each other, 2 directly references events that happened in 1, and 3 with 2.
It's been a while since I played the games but if I remember right, including what >>11840568 said, the Wyndians are specifically mentioned in both 2 and 3 as their blood having been "diluted" through race-mixing. In 2 Nina meets the ghost/spirit of the Nina from 1 who admits that because she married the Ryu from 1 the Wyndians are not as powerful as they used to be and can no longer transform into the Great Bird. In 2 their wings are much smaller and they can no longer even fly, just barely slow their fall, and mention that long ago they used to be able to fly.
Though in 1 there was also two neighboring towns that were on opposite sides of a river, one populated by the Forest Clan (Basically anthropomorphic wolves) and the other populated by humans, who regularly have a ceremony where one member from each town gets married to each other, you even help two of them perform the ceremony as part of the game's storyline. So it's not like Ryu and Nina from 1 were the first time races started mixed.
Those two in >>11840568 are different races though, not an example of the same race becoming more mixed from 1 to 3. Bo (the guy on the left) is from the Forest Clan race and Momo (on the right) is from the Grassrunner race. BOF4 was weird with it's Grassrunners, there was three of them, one was a male that looked anthro, and the other two were a male and female that looked more like a kemonomimi.
