I don't see how this contradicts the manga being canon? There's no contradictory info in them. The manga is merely an expansion of the story.
They literally commissioned 3 different anime seasons, 3 OVAs, 1 movie and a 16 volume manga with its own 4 anime seasons planned only for some autist to crawl out of the woodworks to cry "um none of them are canon because I don't like it". They probably spent more money on the anime by now than they did on making the game.
They don't do it just for the gacha, they do it out of love for the series and they want to expand it beyond just the gacha.
You have yet to prove why they're not canon btw, everything has CYGAMES UMAMUSUME PROJECT on them.
