Like others have said, the mythology (overarching story line) is made up on the spot. It has great highs and lows and if you do watch it for the story line, keep in mind that there isn't an ending of any kind, only cutoff points. The best cutoff point is after the movie Fight the future, which takes place after season 5. My recommendation is to not continue after that as the storyline goes really off the rails and just repeats ideas and gets stuck in a loop, since the creator Chris Carter is a hack who didn't know his own limits.
Regarding the standalone episodes - Monster of the Week (MOTW) - I would say that they are in general very hit or miss and that in season 6 onwards it gets worse since the tone gets too comedic/cringe. Season 8 gets back to form and has some good MOTW episodes with the new great character John Doggett, but the overarching storyline by that point couldn't be saved.
