A good chunk of VX uses switches from what I can remember for story progress. But if you ignore the original maps and those switches you can do whatever you want. If I had more time today I could re-check to see if there was something I missed, but I work today.
You are better off downloading VX from the Japanese source instead of the edited version, since the edited version has some of the COMP Javascript code changed. Changing walls and floor sprites is easy for how it's rendered in game, but editing fusion and things like the COMP requires javascript coding. The negotiation system is sort of the same, but as long as it's similar it's fine.
