>have some familiarity with west end games though. you mean thier D6 system?
Yep. There's a minis supplement for both land and space combat in 1e and a mass battles plugin that came out right before or after 2e, they should be in the /swg/ troves.
>FASA-Trek
It's a clunky system in a lot of ways (you knew that already, it's made by FASA). D100, skill-based, generally assumes the PCs are at least competent if not experts. It also has really cool mechanics for your PCs to affect the ship's performance in battle, and there's a simpler version of the space combat system for more massed battles. It's even got a ship building system.
>I already like Trek
There's a lot of Early Installment Weirdness. Ship designs are frozen in the TOS, TAS, and Movie timelines by and large, with a lot of non-canon or at the time demi-canon stuff filling in holes. Paramount's legal team stepped in and cock-punched FASA just after the first TNG books came out (and the game went bust before Best of Both Worlds aired), so there are few TNG ships and the entire universe blurb follows the first TNG Writer's Guide extremely closely. Including making the Bugs from "Conspiracy" and the Ferengi the main villains, Klingons are now Federation members, etc. As far as the movies go, it stops at STIV.
With all that said there are some extremely cool designs, and you can backfill many of FASA's original stat lines by using ship designs from other shows or with the ship building rules. The writer for several of their early supplements was John M. Ford, who was a consultant on OG Trek with DC Fontana and went on to essentially canonize the entire FASA Andorian book and chunks of several others while working on Enterprise. His take on Klingons is quite fun. As a Trek fan, the whole complex of stuff is absolutely fascinating.
FWIW, I've used my fleet of Attack Wing and Clix-Trek ships far more for FASA-Trek than their intended purposes. YMMV if you don't like moderately-detailed naval wargames
