Impossible to tell really. The only ship to ship combat I've seen were between unfinished low poly models on some Bot planets. However It should be noted that whenever a planet is attacked or under occupation we seem to immediately gain orbital superiority. So this could mean SE routinely wins naval engagements against both the Bots and Illuminate (Bugs don't have a navy and rely purely on interstellar spores to move between planets).
