There have been MSPFAs that re-write the ending to homestuck but none have ever backtracked as far as pre-trolls AFAIK, although such a project attempting to write something as close to Hussie's original vision as possible would be fascinating. It's incredibly bitter to think of how many interesting ideas Homestuck toyed with originally before it got sidetracked into shipping and teen melodrama.

I agree the trolls themselves were far from the problem, they were just the last good thing Homestuck focused on before Hussie starting phoning it all in and pandered to his new crowd of teen girl fans that didn't care about any of the deeper meanings, just "omg karkat is so tsundere for dave!!" and "aaaaiieeee kanaya and rose are so cute together, i'm so progressive for liking a comic with gay people in it!!". Yeah, Hivebent was a massive tangent but I think overall Homestuck was kind of built on something being hinted at for a long time, being introduced, getting rapidly expanded upon while hinting at some other mysterious thing, and so on. The problem with Act 6 onwards isn't that the trolls made the story too distracted from the real plot, it's honestly that post-cascade the "real plot" was unfunny, had no mystery and was really boring and lame to readthrough. Tangents like Caliborn's session and, yes, even meeting the dancestors were honestly a breath of fresh air inbetween wasting more time on the alpha kid's soap opera and the beta kids wasting away becoming gayer and lamer by the second.
