I honestly think it might be poor translation, Marz is notorious for being so badly translated/voice acted, the story makes no sense. At one point you literally go into a giant "Lost Woods" style jungle for no specified reason and the next several missions your briefings are just "Continue escaping!". Here's what the wiki says for the Shadows at least.
>A Shadow is essentially the unconscious desires that lie deep beyond human reason. V-Crystals have the effect of amplifying these urges, creating Shadow. Because V-Converters are powered by V-Discs, which are made of V-Crystals, it makes Virtuaroid pilots vulnerable to the Shadow. Once contaminated, the effects cannot be undone. Shadow-contaminated VRs, which are identified by a menacing black and red color scheme, are extremely dangerous, with their performance enhanced beyond their original specifications, that which is especially reflected during gameplay in the Dramatic Mode of MARZ. Shadow VRs are also capable of acting autonomously, rejecting any external control, and are often rampant in their behavior.
Make of that what you will. There's also a period of the story where you meet an informant, which is three sisters with hilariously bad names (One is Deborah Bite). They fight you cause they think your rude and their important info is "Something's happening...yeah so bye."
