Super Metroid and some of its areas creeped me out as a kid, especially the unsettling mysterious music in Wrecked Ship and Maridia, the Spore Spawn boss music is the creepiest and the Fake Chozo Statues are worth mentioning too. I thought Ridley was a real creature and would come from Zebes to destroy and terrorize our Earth. This is all from the perspective of my young self
