Just like it was removed when she was designed to bring about The Third Impact. She's Yui's vessel as much as she's Lilith's. The original idea was for Gendo to control Lilith through her to ultimately unite with Yui.

The basis of love is understanding. Rei is half Yui who's the wife of Gendo while he's more of a father figure for Rei. That kind of gives her a head start in the direction of understanding Shinji who's just like Gendo personality wise. Rei and Shinji are like Yui and Gendo down to even the genetics. And their understanding of eachother would be easily comparable to that of Gendo and Yui had Shinji followed Gendo's footsteps.

Rei was created through genetic engineering to fulfill the elites' wishes for the "Perfect World" I don't think she ever had a chance. Unless Shinji uses some "wish-fullfillment" like in EoE to change the rules. Every writer is a "god" of the world they create. That's why Shinji could really do anything down to changing the world because by the end of the day, Shinji is just god's (Anno's) self insert in that world.
