Shadow works best in a setting that excludes those characters. Like you'd have 2 active Sonic verses. One's the more colorful kid-friendly world with Amy, Tails and Knuckles. The other's the more Shonen teen oriented world where Sonic and Shadow are the only ones we see and it's all humans around them. That way you'd have a lady and the tramp thing with Sonic and Elise with the tragedy of Shadow and Maria as its dark reflection. It also makes Sonic and Shadow that much more special since we don't see anyone else like them, enhancing their mystery.
