This is what complicates matters: who is in charge of Orb? Cagalli as monarch? Unato Seiran as Prime Minister? How far do her powers as "Chief Representative" go? Can she fire the whole cabinet at her whim?
Marriage or not, she was still commander in chief of the armed forces: one word from her and the fleet wouldn't have moved anywhere to begin with.
Other than "this writing is absolutely moronic", there's no explanation as to why Cagalli suddenly decided she was, in her words, powerless as soon as Yuna appeared on the scene.
