How about borrowing some of the Dead rising mechanics and make the missions and story go under a strict timer?
Now hear me out, lets say superman got 3 days to stop..i don't know some really high powered space entity or an asteroid but during that time a lot of villains decide to go out of hiding and cause havock, you gotta defeat them and disable their schemes before the 3rd day time limit.
The game must be a tad short so there is replayvalue in wich you can do better each time and get more time to take another route or mission.
I probably explained myself really badly but it sounds like an interesting concept for a super game....i just realized its technically what they did on superman 64
