Why don't think just expand the Winnower's roster.? Just make it so there are many more like the witness and of equal power in the far reaches of space ,and that the witness was just one of many who are the chief disciples of the Darkness. Retcon the other disciples to not be under the witness, but just similar agents of lesser power.

You could pretty easily introduce new races and villains by saying that the witness left a massive vacuum is his part of the universe, and now equally destructive forces are moving in to fight for the spot. Like warhammer demons.
