By the time EVE was in Abyss Levoire, Lily and Adam's relationship had gotten pretty frosty. They were already bickering when EVE was in Matrix 11. Then Raven's Legacy record put a huge wedge between the two, with Lily refusing to accept it and Adam embracing it. If you believe in something dogmatically and someone else tries to say you're beliefs are wrong, even nicely, you're not gonna like them.
I kind of want to say EVE is the one that keeps the trio together. Lily probably wouldn't have wanted to work with Adam if it was just him and her. She probably harbors some suspicions about him from the start, but so did EVE. Of the two dialogue choices you're given in the game, both are with Adam, and there's always an option to reject his offer. But Lily and Adam do get along mostly and she shows concern for him later when he goes missing.
Lily has more positive feelings for EVE, but that's kind of a given. They're both from the Colony. They're both part of an airborne squadron. She's a support unit and EVE is an assault unit, so they match up well together. They both share a common heritage and mission and as Lily's faith in Mother Sphere is challenged through the game, EVE becomes kind of a replacement for that Mother figure in Lily's life.
