This is retarded. Naruto actually beat Pain. Bee was fine and escaped for his own reasons (going on a vacation), Pain was out of commission and at Naruto's mercy.
Both Pain and Bee fought sub-optimally at some points and were fighting a team (Sasuke had Taka, Naruto had.... his frog summons, would you count it as a team? If you want, sure). Except Naruto actually beat him.

Tobi was there to prevent Danzo from using Kotoamatsukami on Sasuke after he was healed by Sasuke.
Danzo was also nerfed at the start, Shisui's eye wasn't available.
If you count Danzo as a win for Sasuke then Pain is the cleanest win ever for Naruto.
