They took Jesus to their planet and taught him and then sent him back to earth but he was crucified, that's clearly what it was referenced. Then he just gets angry at the violence, that's it. They just see humanity as a bad plantation. The moral of the story is that the engineers are perfectionist creatures that lament the lack of hippies on planet earth.
The engineer in the comic is far too smart and perceptive for even a synth to understand. And ultimately he would just demand humanity to exist as a side species and take the planet for himself in exchange of dealing with the aliens. They're indifferent to humans, they probably see them as wild animals. They communicate by exploding thoughts into their heads, they don't have to talk to people. A single one of them thought he could just take all of humanity for himself.
