I think N works best preaching the harsh truth of the incompatibility of humans and pokemon. His goal feels fundamentally pessimistic to me. So Reshiram for him. Aesthetically Reshiram is a better match too.
Then the protagonist represents idealistic belief in happy cooperation between humans and pokemon. There's a little asterisk there though that calling it idealistic sort of admits that the status quo is flawed and admits N's grievances aren't baseless, which would be dependent on your worldbuilding.
I kind of like the idea that Reshiram and Zekrom operate strictly on vibes with no particular judgements about who or what they are supporting. The entire idea of them choosing "champions" is rationalizing and mythologizing their behavior. Ultimately they're just sentimental and attach to people that inspire the same feelings in them that the Unovan heroes once did when the original dragon tore itself apart so that it could continue being with both.
