The arcade games take place many years after Bananza. DK showing up in a city to meet adult Pauline could easily lead to a misunderstanding.

There's also DK '94, which presents the events as a stageplay, akin to SMB3. Later Mario vs DK titles even show Pauline working with DK to mess with Mario. Their relationship seems fine.
