Pair" is a joke at their expense, not a sincere declaration of their dynamic. The "perfect combination" is the gameplay mechanic, not their relationship.
Calling them "Lovely Couple?" is not meant to be interpreted the way you're doing so. Like, dude, it's just another example of them entertaining the idea without "committing" to the actual relationship. They can't just call them a "Lovely Couple" straight-away, they have to give wiggle room and confusion and mystery to it.
Sonic finding Amy annoying is not supposed to be interpreted as him hating or disliking her. They've gone out of their way to specifically say that he doesn't dislike her. And you know what, I have my own character in my own stories that I write in a similar way towards another character that they're supposed to be very close to. "Ugh, you're annoying, get the heck away from me", and it's towards character that he's supposed to be very close with, and one that I hold in a very high regard.
Sonic & Amy's dynamic is a genuine one, and it's also not supposed to be taken so seriously where you read Sonic's "annoyance" as legit.

I'm not Slashy. And also, no they didn't. I've played the games, I've read what Sonic Team wrote, and I certainly did not ever see what you claim to be seeing. Your critical perspective on Amy's character is not synonymous with how her actual character is portrayed.
Amy is a pure and sweet girl that loves Sonic and adventure, and there is nothing wrong with her as a character in the series. She is the "love interest", she is supposed to have "be with Sonic <3" as her primary focus because that is her role in the series. Sonic would NEVER be in a relationship, so Amy highlights this fact, while also challenging it.
