The game happens during the twilight of the ming dynasty, the last one before the beginning of the qing manchu dynasty.
People complained since the release of the game about it as Ming dynasty is usually perceived as "good guys" and have a very strong nacionalist support to them with the Qing and Manchu being seen as invaders at the time.
So people started moaning that you were attacking the good guys, whether this reached higher spheres on the CCP and they demanded some changes is feasible but unlikely, a project the size of this would have been cleared by the censors.
This legitimately might be the dev trying to avoid bad press from literal gamers.

Bai Kru is your little brother. Your father, a well respected official, steals a relic (a chisel) from a temple and uses it to ress him. It goes fantastic as we see in the game and it adds to the theme that i mentioned that Wuchang gets to see that every attempt to cheat out death is met with failure and regret.
