The sole reason this can happen, and that there is a prophecy about it in the first place, implies strongly that this might not be the first time time and space go out of whack. Dialga has proven that it is not reliable when its instincts act. And, as it is the only sentient Pokémon that lives in the Temporal Tower for extended periods of times, it simply cannot be alone here.
What we are told from the story is not the full picture, and there are mysteries left intentionally: why is no one else living in Temporal Tower or the Hidden Land? Could being this close to the tower affect regular Pokémon in the long-run, and also turning them feral like the ones in Dungeons?
The ancients probably assumed the best course of action is for the gears to be hidden in plain sight.

We are not told the full story here. Even the lake trio who guard the gears do not know their true intentions. They think they have to protect the gears, instead of moving them. It is extremely possible that the true intent of the gears have been lost to time. Wigglytuff himself explains that everybody, even the worst of the worst, knows not to mess with Time Gears. It is an universal truth for this world that every Pokémon, no matter what, abides by. Even the rotten Team AWD stops right on their tracks when they find a gear, exclaiming that "everybody knows you don't take a time gear". It's so ingrained to them that, and I feel that this might be a game of broken telephone that spans through centuries.
