I wouldn't even say it was clumsily reworked, at least not with Baal Zebub. The way she's done in the final version is still pretty great. I don't even really think Chaos having her role being changed in some way is a bad thing, I just think it's really cool to find stuff like that. Finding the before and after is always really fun to see what a potential alternate version might have been like.
To be honest, if Echidna was actually connected to that sidequest and the threatre, then I think I understand why it was cut now. Prior to that the sidequest would've seemed like it had to have been too short or something to be so troublesome, but if it had at least a miniboss or something, then coupled with the implied back-tracking to get to that ship it would completely killed the pacing at Sabasa directly before one of the most important events in the MW happens. The final version of Sabasa's region is barren but the environmental storytelling is top notch, and it seems to be universally considered the most memorable part of that route, so while I do wish that sidequest could've made it in, I think trtr ultimately made the right call.
You also need to consider that Xelvy (one of the most important artists) vanished in the middle of development, so a decent number of things seem to have been caused at least in-part by trtr not having the designs he was relying on Xelvy to make. UnDo had to do the majority of the scenes for Xelvy's part 3 girls, even, because they weren't finished. There's a lot that was trimmed down when the maps were trimmed down, but you shouldn't view the final version negatively for that reason. I feel kind of bad if discussing this made you not want to try it, because that's really the last thing I would've wanted to cause.
