Basically, Nobeta lost her body, the Church got a hold of it and stuffed an artificial soul inside of it, the Black Cat managed to find her early on and guided her to the Throne so soul shenanigans can occur and Nobeta can reclaim her body, but for most of the game you follow Nonota (who doesn't even know she doesn't have an original body). The real Nobeta is a literal groomer who raised the Black Cat after saving her and is grooming Nonota to become a powerful witch in her own right after stuffing her into the Black Cat's dead body.
