Neo never left The Matrix. The Matrix was believing he was special. In reality, Neo is not special. He is the same decaying organic matter as all of us. His desire to be the main character is a personality flaw which leads to evil. The machines have prevented humans from being able to cause harm by creating a fantasy of being special. Probably all humans believe they are "The One."

The troon sisters took the fake red pill and became main characters trapped in an illusion.
