I think the fact that I like the Eden Seven makes me dislike her more seeing as she comes across as coldly using them as pawns and discarding them after they gave everything for her, and Gunvolt calls her out for seeing Joule as a tool, not a person. She sees everyone as tools, because she is a sociopath.
I can see where you're coming from and I hope this isn't coming across as judgmental or insensitive. The game isn't really known for its subtlety though so I feel if we were supposed to sympathize with her then her death would have been played for greater tragedy and there would have been more humanizing moments along the way, perhaps with her mask breaking and her expressing regret and apologizing to the Seven for her actions as she dies.
Without that, I feel INTI's intention is that we're supposed to see her first and foremost as a genocidal and evil megalomaniac, not a conflicted freedom fighter or sad orphan girl dealing with her trauma in the worse ways. She is the most evil villain in Gunvolt IMO because even Asimov had something wrong with his head in iX to make him like that.
It doesn't help that the real final battle is between Gunvolt and Copen and what with that and Mytyl's death Zonda ends up kind of forgotten like trash once she's defeated, meaning she makes less of an impression as a villain than Nova and Asimov, which is another reason I don't like her as much. In GV3, they don't bother touching on her too much, though Gunvolt has some choice words to say about how bad she was, whereas Nova and Asimov had a mixed response from GV and redemption battles (Zonda had no redemption battle), which should tell you everything you need to know about her.
