It's just a difference in game design at the end of the day: time traveling will always have this problem of some characters having more popularity than others, while the other has a canon beginning and end.
In a normal Danganronpa game, time is limited for each character, so there's a sense of tension in the atmosphere until someone is killed. This leads to a lot of what-ifs scenarios, which counter intuitively helps those characters a lot: would anyone *really* care about someone like Sayaka? Sure, we hear a lot about her from Mokoto but that's a biased account, so fanfiction and theory crafting let us fill up the gaps.
THL, on the other hand, because it deals with multiple timelines, it let us explore each character to its full potential (somewhat, not every character has this luxury), so the only thing you can really fanfic about are... ships.
Also I don't agree that just because the girls, in different timelines, like Takumi, it means that it has less female fans. After all, in Danganronpa you also have multiple characters falling over the protagonist (Kirigiri, Mikan, Chiaki, Kaede, Maki, Mukuro) and there's literally a mechanic that has you collect their panties once you finish bonding with them, yet they still have a strong female fanbase.
Also, for Danganronpa, they have a lot of options to choose from: three mainline games, one spin-off, tons of light novels, manga, and anime. The Hundred Line only has a few characters by comparison, so mathematically speaking DR will always have the upper hand.
