In case you weren't aware, ninjas quite literally have a history in Japan's oldest children's books over 400 to 500 years ago as being super heroes. This is not a joke, they were considered by children to be people who stood up against tyrants like Robin Hood or Zoro.
Also people who look or act different is always easy to distinguish as villains.
