Generally, no it doesn't. Maybe you looked up a program that's only available through Flatpak. Or maybe you're LARPing and never touched Linux Mint. Flatpak is there, but the user isn't railroaded into using it, and the latest version of Mint even has warning that Flatpak packages are bloated and potentially unsafe.
Even if the Flatpak version of a program comes up first in a search for some reason (maybe because it has more downloads or whatever), you can still switch to the system package if there is one, and the system package is first in that drop-down list.
