Nova's story mirros GV's. Parents dead, he wandered the streets until Sumeragi snatched him up. He was around 5 to 6 when the experiments started, and from Elise, Stratos, Asimov, and Gunvolt, we know how fucked up Sumeragi's scientists can get. Despite this, Nova developed Stockholm Syndrome to his captors, unlike GV. When he was passed up for the Azure Striker, so too did he lose a lot of their attention. He became neglected in favor of Gunvolt, which informs a lot of his inferiority complex towards GV. So too does the lack of a father figure inform his fanaticism to a patriarchal authoritarian organization.
For Zonda, her background is explained pretty well in GV2 by Tenjian. Showed up mysteriously in orphanage one day, taken care of by the other adept orphans, all of her adopted family save Tenjian ends up dead due to exposure or adept hunters, poisoned and nearly killed by an old nonadept man they had trusted, etc. Despite her Rei-tier creepy lack of emotional expression after the poisoning, she remains one of the most empathetic psychics in Gunvolt. It's why she garners such adoration, and why she feels the pain of adepts around her much more acutely.
scared:
Nova's position is that adepts will destroy the world if left to their own devices. Action must be taken, control must be established. Adepts are simply too dangerous to roam free, just look at Elise or Gunvolt.
Zonda fears that nonadepts will continue to systemically oppress and murder adepts. She has not met one nonadept who hasn't shown her anything but disgust and hate, and is surrounded by people who have been deeply harmed by nonadepts, so she sees all nonadepts as monsters. The nonadepts started this racewar, and she will finish it before they can finish her people, her family.
