Partially clothed all the way. Even if it's just a basic school uniform that's supposed to be identical across many people (or even all the characters), clothes add so much personality, and how exactly they're still partially clothed can even be a little visual differentiation for how the rapist(s) are planning to enjoy them as well.

I also think it's a handy way to symbolize that they still have a grasp of themselves even if they're being forced upon, since clothes represent their normal lives before the game's events happen and nudity is considered a private thing only to be shown to a select few people (of which the point is that the rapist(s) force themselves into that group without the heroine's consent). Which is why I prefer nakedness for when the heroine is broken or nearly broken, for exactly the same reasons outlined above - it helps represent that their individuality has been ground down and their most carnal desires laid bare from mindbreak (whether that be the helpless husk and the "I don't care anymore" approach or the actively nymphomaniac in a "I actively want to be like this" approach)
