There is an official prologue that was cut that explain all this shit, how the Engineers found the Golden Goo and used to spread life, until that shit ended and they tried to replicate making Black Goo, which only give birth to monsters. Then the Engineers' society devolved and became more radical and religious, worshiping the Deacon as the supreme lifeform or something.
