The crossover is in fact canon, like the other anon said the Doctor has made contributions to official Marvel continuity by manipulating the character of Deaths Head. More specifically,
The Doctor placed Deaths Head in the Transformers universe, Deaths Head was blasted back to his universe after fighting Unicron, and later the Doctor dumped him on the Fantastic Four's building on 616, where he continued to be a very tangible threat to people like Iron Man and Spider-Man even afterwards. The Doctor beats him fairly trivially just with the stuff he carries around on him though. Pretty funny. And yes, he is friends with Reed despite this funnily enough. Also dunks on Doom a few times.
