Twelve Tales: Conker 64, Earthbound 64, Kid Kirby, Dinosaur Planet, the list goes on. In case of Dinosaur Planet, the version that we managed to get was wildly different than the one we saw in magazines, and it was already tampered with at that point in order to convert it into a Star Fox game.
If you want to get more specific, then there are tons of games that just tossed out their original source code after the game released. Tetris and Kingdom Hearts 1 are examples of this.

Honestly, the more you think about it, the more you realize that Japan is one of the absolute most retarded countries on the planet when it comes to things like preservation of digital media and copyright shenanigans. It makes trying to have an actual conversation about these things with actual Japanese people frustrating as all hell. Trying to explain to them that, as a matter of fact, piracy isn't the literal worst possible crime you can commit, and there are benefits to putting certain things out there for free, is just outright impossible, and they'll brand you as being evil, or justifying evil things. Their entire culture is based purely around peer pressure, which unfortunately that sentiment has begun to spread across the globe.
