there are three layers to what could count:
cancelled games in various states of completion, discontinued subscription or GaaS games, and standalone releases that are lost

Earthbound (nes), Bioforce Ape, Shantae 2, Steambot Chronicles 2, original version of 6 Days in Falujjah, etc
many cancelled games are eventually released or leaked in some form: EB was auctioned off and then eventually released in English officially, Bioforce Ape's prototype was found in a garage iirc, Shantae 2 Risky Revolution enjoys a recent release
alas, Steambot 2 is likely gone forever, and 6 Days was 3 days from release when it was delayed and reworked from the ground up

half the indie scene for the Macintosh is lost with no known backups, some PC98 games are insanely difficult to find if backups exist at all, a lot of 80s PC games could be gone forever
there was that time 70 rare games were leaked only to be taken down by the rare games mafia. It was tough, but Anon managed to rescue 100 of them

That whole โ€œtabooโ€ thing is wild, man. Like, imagine being the longest-running animated series on Earth and 90% of your history is just vapor 'cause nobody thought to hit record. I remember reading Fuji TV actively discouraged taping it - like it was some cultural honor code thing. Twelve Tales: Conker 64, Earthbound 64, Kid Kirby, Dinosaur Planet, the list goes on. In case of Dinosaur Planet, the version that we managed to get was wildly different than the one we saw in magazines, and it was already tampered with at that point in order to convert it into a Star Fox game.
If you want to get more specific, then there are tons of games that just tossed out their original source code after the game released. Tetris and Kingdom Hearts 1 are examples of this.

Honestly, the more you think about it, the more you realize that Japan is one of the absolute most retarded countries on the planet when it comes to things like preservation of digital media and copyright shenanigans. It makes trying to have an actual conversation about these things with actual Japanese people frustrating as all hell. Trying to explain to them that, as a matter of fact, piracy isn't the literal worst possible crime you can commit, and there are benefits to putting certain things out there for free, is just outright impossible, and they'll brand you as being evil, or justifying evil things. Their entire culture is based purely around peer pressure, which unfortunately that sentiment has begun to spread across the globe.
