Lilith was made using some weird alien? Tech found under the ice. Either parts of an OG queen or the core itself (explaining why she was so powerful + the reference of cores in the summer event).
She was made with the queen gene already activated, that's why her eyes have the star
For the raptures, she is the original queen, and why Modernia unlocked her star eyes too. Because that's the trait that belongs to the real Queen of the Raptures.
There's a difference between Rapture Queen and the Queen of the Raptures
One is the objective of humanity, the other is the chosen ruler by the raptures.

nikke has a lot of plot points so it takes a lot of time to know the true reason behind some events in the game
at the same time we're very early in the story to know a lot of stuff
to be honest it's best to experience the stories by yourself and made your own headcanon until it's proven wrong because we lack a lot of information to know the truth
you can notice things, realize this is related to this stuff and then boom, you start making your own theory
But I do believe that nikka is right in a few things. Particularly the part about Lilith and the LC being attacked by the Central Government.
