I'm guessing that Shar is still kinda bound by divine rules and cannot simply smite a person, even if it is within a domain where she holds great power.
She cared enough to block Balthazar, either she cannot expel You / Balthazar or simply doesn't want to.

Like, the whole thing falls apart if you assume that Shar can actively interfere here
>doesn't stop you from entering even if you don't have Shadowheart in your party (you are up to no good with Nightsong either way in this instance)
>doesn't stop Balthazar from taking Nightsong (meaning she just watches Shadowheart fail her goal / let Ketheric achieve his goals)
>doesn't help you against Balthazar (even though killing Balthazar fucks over Ketheric and necessary so that Shadowheart can potentially kill Nightsong)
>watches you kill Shadowheart if you choose to fight her over killing Nightsong
the whole thing is essentially yet another instance of showing that Shadowheart is a more relevant companion because the scenario where Shar willingly lets Shadowheart (and thus You / Balthazar) enter the Shadowfell (but is then unable to expel You / Balthazar) is the one with the least amount of plotholes.
