Mewtwo got really really sick of the infinite bullshit he was put through working for Team Rocket, didn't like how Unit 731 was eyeing his ass (which never disbanded and was vastly and "secretly" expanded after Japan became a major world power), and there was a massive proliferation of Dark types, Dark type "regional" adaptations, and Dark type accessories due to the escalating Americans vs Soviet research into human and pokemon psychic phenomena. Also, being derived from Nazi science experiments for the perfect Aryan Ubermon and Unit 731's torture for the military's shits and giggles, Mewtwo has some of that neurotic Germoid behavior as well as Imperial Japan disdain for "lesser species." He's not very nice and really dour, so it's best for everyone that he plays Minecraft/Factorio on a hidden empty planet.

Some thoughts on legendaries:
Gen 1 and 2 legends, I can get as local legends. Gen 3, I admit I haven't thought the weather trio out too well. Gen 4+ metaphysical legendaries are off the table.

I feel like Pokemon used to emphasis technology more, but starting with gen 3 they started to focus more on magical pokemon powers and legendaries. Like if the gen 3 plot happened 10 years earlier it would be about magma and aqua using Groudon and Kyogre's power indirectly to power up some weather machine to cause ecological damage, instead of the environment magically changing all over Hoenn the moment they get the legendary they want.
Basically, the aesthetics of the setting and its technology took a backseat to glorifying the box legendary, and the narratives are all centered around the box legendaries now. So that makes the human hand feel weaker in these games

So, right off the top of my head: weather generators, as a reference to both Gen 3 and SLA: Industries TRPG, used in planet terraforming and space colonies.
