Just think of it as Namekian Fusion. It's for the greater good. None of these Digimon would survive the caked up Titans from a lore prospective without loading or some other form of external aid. It's also less gruesome with the cope that Digimon never die, and they should all turn into eggs somewhere else. It's unlikely the soul is used in the process, just the data.
Palworld has it way worse because "loading" in that game (which is borderline a necessity) just outright kills them, turns them into juice, and then is only effective if fed to the same species.
