No, we don't know where he is at, but she had it when LCA came in with Faust, and it only started to shine once Charon held it, as if it was responding to her touch, before that Vergilius thought he was dead, but seeing the gem shine gave him some hope that it wasn't the end yet.
Then Faust promised to bring both of them back, so obviously, his pieces + the shining piece have to be somewhere.
Early on some, myself included thought he could have been Dante, but that stopped making sense quick, I currently think he could he Mephi itself, as Charon seems weirdly attuned to it and even talks as if she can hear it talk, or when it's "hungry", and there are some weird thing here and there, like how Indigo elder saying "This loud, screaming ship won't do in our hunt for the Pallid Whale.", even though the engine isn't that loud.
Garnet was naturally attuned to mirror tech and withstood it, so maybe he's the reason we can grab stuff from rolling/sharding.
