The shoe redesign is because Mighty got a shoe redesign in the jump from SegaSonic to Chaotix, similar to how Vector no longer wears the Sonic shoes like the abandoned bandmates. Ray wasn't so lucky back then. There's also art of Tails with blue shoes, so maybe someone thought it'd be a good way to further distinguish them.

To be fair, when they appeared in SegaSonic the Hedgehog, they pretty much had the same shoes as Sonic (to make it easier on the sprite artists). When Mighty reappeared in Chaotix, they used updated shoe designs. Ray missed out on a redesign back then, so it's a belated change that might've been influenced by that infamous artwork of Tails with blue shoes.
