Zack, just like a lot of people, Cloud and Barret included, genuinely believed Shinra was a force for good initially. He signed on for a war against Wutai believing Wutai were the bad guys for denying their people the benefits of the Reactors. When the reality is that Wutai knows what comes attached to the Reactors. I mean what were Zack's heroics anyway? Crushing Wutai? Protecting Hojo? Failing to save Angeal? His boss funded Hollander's research. I guess he stopped Genesis. Not like that mattered, Minerva was never going to accept him anyway. Every mission Zack has ever partook in was a cover for the horrific evil that is Shinra. By the time he was mentoring Cloud, his words of comfort were that it's a good thing Cloud washed out because SOLDIER is a den of vipers.

For as heroic of a person Zack was, he was always attached to evil because he believed in the people around it. Zack died accomplishing nothing. Which ironically gives him something in common with Cloud. Cloud idealized Zack as a hero not realizing Zack had similar struggles to him. With the difference being Cloud was actually able to change shit. Zack WOULD be able to rest in peace knowing Cloud fulfilled his dream of SE would stop digging up his corpse for marketing.
