Apparently, I must've been drunk when playing the game. Upon checking the wikis, the augmented humans who are part synthetic (think residents of Xion) are also called andro eidos, but the game also references "Andro Eidos" or something similar as the human's second advanced ai after mother sphere (probably part of Mother sphere's false history for the androids).

I believe there was a second ai created by the one being the one that turned the humans into the naytibas. It might have just been the scientists without ai help, but apparently in lore videos, the andro eidos humans can also be infected and become naytibas.

Because of that, mother sphere lost the final war against the naytibas after beating the original humans because the naytibas kept ass raping the andro eidos. In recent history, the Eve protocol is set up by Mother sphere as a last ditch attempt to reclaim earth (and subsequently, lead to an even better and newer species of andro eidos) by sending waves of "angels" to gather combat data with each successive wave of angels being iterated upon to become better than the last. Eve, our character, of course being the successful angel to do so (kind of. With the alphas gone, it would be easier for mother sphere to reclaim the earth), but if you choose the true ending (symbiosis), then Mother Sphere has you to tie up as a loose end
